I've noticed that whenever I have to reboot my server, the ban list empties, and anyone that was banned is then allowed to rejoin. Is there a way to make mani "remember" the ban list

It should be written to and not be edited by a restart. Are you banning via Mani or HLSW?

I've tried both, neither seem to stay after a restart

If you use HLSW, make sure that you click on "write banned.cfg".

Might also want to keep a back up file on your computer.
