Finally I asked on steam forums and someone replied with the solution. Here it is:

Under mani_server.cfg:

Code:

// Defines whether the command timeleft executed is shown only to the player 
// or the whole server (1 = player only)
mani_timeleft_player_only 1

That doesn't really disable the command, just makes it so the person running it is the only one who sees it.
